1. Why I have everywhere a hidden folder .directory and how to disable (remove) it?

That is an automatically created folder used by to store settings applied to the folder it is in. You may stop this from happening by going into Settings → Behaviour → Use same settings for all folders. You’ll lose folder specific settings though.

Just press “Alt” and “+” simultaniously.
