It’s harmless. (Has to do with our server setup. /download was
re-purposed for the new homepage. Old apt sources list uris are still
using /download/whonixdevelopermetafiles rather than deb.whonix.org. And
the apache redirection isn’t perfect.)

Fixed in Whonix 14. Maybe also will be fixed in Whonix 13.

Or manually change to the new apt sources list uri.

 sudo whonix_repository --baseuri http://deb.whonix.org --enable --repository stable

and is still a problem when you upgrade: unknow madia type in type …what it means and how to fix?

Short: Not a problem. Ignore this.

Long: Same as in Debian. If you want to get to the bottom of this, proceed as per free support principle.

This manifested for me in a way that looks very suspicious (screenshot attached).

I had whonix-gw and whonix-ws updating at the same time, though I assume they were using different exit nodes.

I get errors something like this:
W: Size of file /var/cache/apt/archives/partial/tb-updater_3%3a3.7.7-1_all.deb is not what the server reported 152206 81544
W: Size of file /var/cache/apt/archives/partial/whonixcheck_3%3a4.6.4-1_all.deb is not what the server reported 103568 81544

@Patrick I will change the sources to check if this error persist.

Whonix 13 stable upgrade to fix this was uploaded just now.

Package whonix-repository 2.2.2-1 and whonix-legacy 2.9.3-1 were added to Whonix jessie-proposed-updates and testers repository.

This is now also in Whonix jessie (stable) repository.
